This is due to an oversight when the code was re-designed to allow more than one sync directory to be set up. A partial re-write of the FileParser class is needed to solve this.

Fixed in v1.2.1.

The bug fix for this in v1.2.1 introduced bug #23, so it has been reverted. Thus, this bug has now returned and a more comprehensive fix is needed.
