Reconcilation bringing the old CR references too on restart or start

Lets assume I have a scenario wherein in CR we have property called IP, so if I apply first time it works fine, then I applied CR again by changing some IP it works fine.
Then once I restart it brings the old CR with the previous IP and then applies the new one, why is it so
It should not have kept the old ref of the CRs as it can hamper the functionality by running redundant piece of code.
